Non-Playable Pokemon

As a general rule, no legendary Pokemon are playable. But here is also a list of Pokemon that aren't recommended. Not recommended Pokemon are those water Pokemon that have no way to travel on land, and those with special body types which might make playing them more difficult. Playing them is allowed, but please be mindful of their limitations and the fact that they could be unable to participate in some plot developments because of them.
The body-shape group is also Pokemon that have multiple heads with functioning brains, or those who are evolutions formed from multiple of a previous evolution. Characters with alternate personalities would be ideal for the multi-headed Pokemon, but it is also possible to either have one head be perfectly normal and the others oddly inactive or all heads act in unison at all times. Pokemon evolving from multiple Pokemon will need to have CR with the needed number of NPCs to evolve with before it can happen, because there world setting does acknowledge that this is how that works.
Ditto is also listed because of the added player responsibility that comes with playing one. The player is responsible for being consistent with what moves their transformed Ditto gets from the Pokemon it copied, and that should be consistent with naturally learned moves and level. In Mystery Dungeon, Ditto can also turn into its teammates, so that could be a simple workaround.
